I have this problem too and found this solution here - phpBB3 forums.
My problem was specific to the 'files' folder in the phpBB3 installation. Apparently the filename extension is removed to improve security. Because there isn't an image extension filezilla must be assuming that the download needs to be in ASCII rather than binary.
I forced Filezilla to use binary and the problem was resolved.
