If you have this problem with at least two independent programs, it's safe to assume that it's either an inherent problem with the VPN or some third-party software interfering with performance.

Use the ZIP version (from SourceForge) and make it portable (see ./docs/fzdefaults.xml.example). Alternatively, get the portable version from PortableApps (but no support from us for that one).

If the FTP server is mis-configured to hide files from you there's nothing FileZilla can do. You can try to enable the ''Force showing hidden files'' in menu Server, but there's no guarantee for any...
